Have a bounty on my head in Markarth
I just completed the Forsworn conspiracy quest, and I resisted arrest by killing the corrupted guards(or I think they are). I thought it was over, but no, they still tried to arrested me whereever I went. Eventually I saw the message about a bounty of 1000.
Then I looked up some walkthrough and it mentioned another quest called "No One Escapes Cidhna Mine".

My question is, should I go with them? Will the bounty of 1000 be removed after I complete the quest?

Going to jail removes your bounty, so yes.

Yes there is intended jail time in this quest - instead of normal jail you will get into mines and there is decent quest instead of normal boring jail. It will clear your bounty at the end and you will get your stuff back, even stolen items.

So it is just a special quest.

When you go to meet Eltrys at the Shrine the third time, he's dead, and you're supposed to get arrested to finish.

When the game first came out in 2011, you could bypass the secondary quest by sniping the guards from the entrance. No Bounty, no repercussions, none of the other guards in Markarth came for you because the only witnesses were dead.

Once they started patching it, they accidentally removed this option, and introduced an old Oblivion element where the Divines rat you out for killing corrupt guards because they're guards.

Are you actually complaining that they removed a boring way to complete a quest?
Forcing you to do the more interesting bit that most of did anyway?
And forcing you to get a reward at the end? (since both rewards require you to do Cidhna Mine)
