I loaded an old vanilla save from 2017 using the new SKSE64 and the updated SE and added some mods. The only problems I had were with mods that need papyrus or were hard coded for a specific version of SKSE64. SkyUI worked fine. I only got an hour or so in, to tidy up loose ends and create a save to branch the game off in a couple of different directions using the same mods.
The old save is a Dark Brotherhood and Dawnguard storyline, both at stopping points before the full questlines, with a character who is Dragonborn but hasn't been to High Hrolgar yet, even at level 40ish.
I started a new unpatched vanilla game with the updated game to create some saves for playthrough with mods in the future. So far, no problems. Haven't done any of the main quests in years with or without mods, so a couple of new vanilla quests is making things interesting, despite the boring hassle of leveling up a new character again.
