What are you using for your mods? NMM, MO1, MO2, steam?

The game said that or your mod manager said that? The game usually has no opinion on your mods, its your mod manager that usually tells you if something changed in the mod and it'll ask you to update or overwrite your "staging folder" mod based on the changes to the live files.

Vortex does mention if something was changed outside of it, like if you went and deleted some
mods in file explorer.

That message happens when another mod overrides the Quest, Spells, or some other records from those mods (forgot which other records, sorry), or the scripts.

Or if you did a stupid and made a patch badly for it. Like me.

You just have to place those mods at the very end of your load order and mod list. Have its files take priority.

Now, if Vortex works like MO2 you should be able to just drag and drop, to change the load order. If it doesn't, some Vortex user will have to chip in here.

It doesn't have drag and drop.
I think you either use a rule or mod groups.
Don't ask me about the latter, I don't know what those are.
Generally Vortex does the sorting for you.

This video seems to explain how to make changes to your load order in Vortex:

https://www.youtube.com/watch?v=BRo8I32ASSw&list=PLE7DlYarj-DfYgxma5znKGYEqAHDU_WU-&index=5

In the "LOOT Groups" and "Making a New LOOT Group" sections of the video.

Being able to manually make changes to your load order is pretty essential. LOOT can only go so far.

Vortex will also give you your LOOT messages in the plugins section. This is very useful for compatibility and patch notes...and more.
