Nemesis
I have not installed AE upgrade and do not intend to in the near future.
A year ago I wrecked my Skyrim SE with mods and had to reinstall about 2 months ago so will not use FINIS.
Now I am hesitant to run Nemesis for the first time even though mods dependent on Nemesis seems to be working.
Any thoughts as I am very nervous.

So should I disable the Nexus version and install the one above ?

As Nemesis should not be on Nexus.

Most high quality mods require nemesis, i recommend using it.

Do I need to run Nemesis for all the mods shown because I do not recognise some of them ?
In other words if I run Nemesis will it apply to all mods needing it that I have installed ?
If I check the box for all shown will it matter ?

As long as you have installed and enabled your animation mods, the next thing to do is to run the Engine.

The things at the top are compatibility patches I think.

Why are some of the Mods I installed shown in the check boxes and others not ?
Also some mods with check boxes I have not installed ?

Those are patches. As long as you run the "Update" first and check the list for patches then run the "Behavior" afterwards you're fine. Afterwards check the results to make sure you have no warnings or errors.

I ran Nemesis and got the following message :

WARNING(1027): 32bit hkx file detected. This file is not supported by current skyrim's architecture
File: G:\Program Files (x86)\Steam\steamapps\common\Skyrim Special Edition\Data\meshes\actors\character\animations\DynamicAnimationReplacer\_CustomConditions\998\1hm_idle.hkx

Also when I go to Mod Config in game Nemesis PCEA the only item showing is :

ODser_Animations but I have a lot more mods enabled that need Nemesis ?????

Hkx is the animation files for Oldrim, you must have downloaded a few wrong ones.
As for the PCEA, I can't recall what that is for.

No. HKX files are included in SSE - so they are fine.
PCEA = Player Character Exclusive Animations

it's the 32bit that's incompatible. 32bit is for oldrim
