Make sure this line is in there. Usually up near (UNDER) the .esm files
*SkyUI_SE.esp
If it is there, ensure it has an * to the left of S in Sky as it is above.
for some reason my AppData folder isn't visible in my user file so i had to use the search function to find the plugins.txt file
SkyUI_SE.esp wasn't even in the list of mods in plugins.txt and the list of mods wasn't in the correct load order (they were listed in the order of enabled mods then disabled mods).
i ran LOOT to ensure that mods were in the correct order, booted the game using SKSE64, check the load order and SkyUI wasn't enabled. I enabled the mod and quit to desktop. i re-opened plugins.txt and all the mods were in LOOT order and SkyUI was there WITHOUT the *.
I added the *, saved the file and then rebooted the game. when i checked the load order SkyUI was enabled and in the right place in the load order, when i continued the game from my save file, the MCM was there.
