Have looked on the Discussions and have not been able to find answers for issues.

Before anyone suggests it. I have got the most recent version of SKSE.

Issue 1. SkyUI keeps disabling itself. Everytime I boot the game using SKSE SkyUI is disabled in the Load Order.

Issue 2. After enabling SkyUI in the load order and loading the game there is no Mod Configuration Menu at all.

Any help/suggestions welcome.

Are there any other mods that keep disabling itself? also make sure that the map where your plugin.txt is has the right windows permissions. Otherwise it could be there's something up with your plugins.txt.

for some reason my AppData folder isn't visible in my user file so i had to use the search function to find the plugins.txt file

SkyUI_SE.esp wasn't even in the list of mods in plugins.txt and the list of mods wasn't in the correct load order (they were listed in the order of enabled mods then disabled mods).

i ran LOOT to ensure that mods were in the correct order, booted the game using SKSE64, check the load order and SkyUI wasn't enabled. I enabled the mod and quit to desktop. i re-opened plugins.txt and all the mods were in LOOT order and SkyUI was there WITHOUT the *.

I added the *, saved the file and then rebooted the game. when i checked the load order SkyUI was enabled and in the right place in the load order, when i continued the game from my save file, the MCM was there.

There's 2 versions of Sky UI and if you're using the 5.2b version you're going to run into issues because it's a beta version for other modders (as far as I could tell). Once I used the older version it runs fine. One issue I've run into is that if I add or remove mods from my game the game shoots Sky UI to the bottom of the load order and if I manually try moving within the game it won't lock to the top. My workaround is messy but it works: using Vortex I remove the mod and uninstall it and then reinstall it. Once I do that it goes to where it's supposed to (top 3 in the load order) and it works fine. Except.....there's no difficulty tab in the game options. Luckily I downloaded a really good custom difficulty mod.
