This warning can be fixed by launching the game as you normally would thru Steam one time to the settings window "options" - choose your options. hit ok, then close. Then go run FNIS and if all is ok launch Skyrim SE thru SKSE64 and play

did you install the SE version of XMPSSE

do you have the proper version of SKSE? Should be SKSE64
and RaceMenu needs to be SSE
and of course the game must be launched thru SKSE64 which I am sure you are doing.

Since this is an older video you'll see an older version for SE but as long as you get the SKSE64 version you'll be fine - Gopher addresses that as well
pretty sure at the end he also shows installing everything manually as well
2 - I have the SE versions of these mods, I made sure before I downloaded anything (even double, triple, and quadruple checked them after I started getting errors)
3 - I have checked, reinstalled, and checked again which version of SKSE64 I have
I've literally done everything and that's the video I watched when I did my last check for SKSE. That's why I made this post, because nothing else was working so far. Sorry if I sound snappy, I've been working on this most of the day (probably since 10am, 7:3-pm now)
1. You said in the OP that you ran SKSE64 from Steam. Did you just click 'PLAY' on your game screen? That is what you need to do. Let it take you to the Main menu screen of the game then exit. At that point you should be able to run Fnis without errors.

If so, is the file flagged read only?
Is the folder managed by OneDrive?
Do you have cloud saves turned on in Steam for this game?
Has your anti-virus quarantined this folder or this file?
