When you did the clean save did you do it right? There is guide in one of the sticky posts up top that will walk you through how to do it right. As well as anything else you want to know.

also i dont have any mods that change animals or textures for animals so idk whats going on
It could be one of several issues.
1. Issues with install (File corruption, configuration issues, hardware issues).
2. You have a mod that does something it isn't supposed to or conflicts with the game or another mod.
3. Chaos Theory (stuff happens just because).
I am assuming your deer issue might be only the torso is showing? Head and limbs are invisable or some such. The cart thing sounds like either Immersive armor or a framerate issue.
Without your system specs, load order and stuff like how you install mods; I don't think we are going to get very far. Up to you though.

Note that it also requires Address Library (if you don't already have) and SKSE64 (Which you should already have because you have Sky UI.
When you get in game, Find a Deer (you never said if it also affects Elk and whether Male or Female, so there are 4 possible types to check). Open the console (this ~ button, no shift). Click on the deer (You may need to use mouse wheel if there are fog or lighting effects in the way.)
This should bring up a record of that particular deer. What you are looking for is the lower right where it will tell you base ID, Ref ID and most important, what the last thing to alter it was. It will usually give a name but it sometimes just might give you a 10 character string. The first 2 characters will denote the load order placement. You may need to cross reference with loot to find the mod name.
I am not familiar with 9/10ths of your mods. I am not even going to try to guess.
One last question. Do you have a sibling or close friend (or Enemy or ...FRENEMY) who could possibly be pranking you? It is TECHNICALLY possible to replace the mesh of the deer with another mesh. I don't even think it would require an ESP but I am not 100% sure.
Also it seems this issue extends to ALL animals in the game will update tommorow
At some point you need to look at the facts and no matter how sure you are, admit you did something wrong.
Step 1: the clean install. Did you manually go into the skyrim and my documents folder and delete all the leftovers? Or did you only do uninstall game from Steam?
It wouldn't. The esp/esm just points to the filename, replacing models is trivial.
You have immersive armors. Check it's mod page and it should have advice on how to resolve the issue. I currently don't have it installed and definately do not trust my memory. I don't think I even have done the cart intro in years.
Check Skyrim Special Edition\Data\Meshes\actors\deer\character assets
List all files you find.
Leave skeleton.hkx and skeleton.nif alone no matter what. (As I understand it these are essentially the Map of bones that are used in animations.)
