Can't get rid of Serana
After her father's death is the one time she offered a choice to have her leave, but I stupidly told her to stay. Now she has NO command for wait or leave me alone, and she's bugging out the major storyline quest in the Mage's College by attacking the head mage when he tries to stop the high elf from attacking the huge orb there. Does anyone know how to get rid of Serana? Can I kill her off? Lock her in a cell? What do I have to do?

do you have USSEP installed? That might fix your issue

open console, click on serana, and type "disable"

ONLY USE THIS IF YOU DO NOT WANT HER BACK LATER

Finish her questline then if you ask to get cured she will leave in order to do so, but do not ask her to get cured before the questline is complete. When she comes back she'll be waiting at Ft. Dawnguard and will not follow you again until you ask her. And if you do ask her later she will leave when you ask her to leave.

And if you do not want to be able to play your game later, either. That will break your game - as any further interaction with her required by the game will be broken. Really, why do people still insist on recommending the console without full knowledge of the consequences? For full information regarding console commands, see:

Try doing the one where you go get her mom in the soul cairn. That solved it for me once.
You can tell her to go get cured. She leaves for a while, so it should give you enough time to finish the quest. But only do this if you don't like her as a vampire.

She sounds like a persistent girlfriend stalker. I haven't gotten into the game that far yet. Thanks for the warnings.

Now, wait a minute!
You're saying Serana is attacking Tolfdir when he's trying to stop Ancano from "tapping" into the Sphere of Magnus??
I've never seen that happen at any time when I've been in that situation with Serana as my companion.

1. Do you happen to have any mods installed in your game?
(or any previously installed mods that are no longer active).

Some permanent followers can aggro towards some quest followers if they accidentally hurt eachother, without mod-conflict. And glitch-stuck Serana is a special case.

Well, you're right. That can and does happen occasionally.
In such a case as this, I suspect then that Serana happened to be in the wrong spot at the wrong time.
I would suggest then to reload a prior save (most likely just before you head into the College to confront Ancano).
