Uninstall everything you don't want to use and leave only what you want run LOOT FNIS w/e you need to and start a new game, I recently had to reinstall 150 or so mods because I had no remaining data and I felt like playing again so I know the process is not something you want to do.
You can reinstall them directly from the folder if you like. You can also disable all mods from left panel, but leave them there. You can then reinstall mods and pick FOMOD options (from mods that use them) directly from that view.
MO2 does not install any files in to your Data folder. It runs all profiles from virtual Data folder. If something isn't enabled in your MO2, then that data is not exist for the game.
All mods that you have previously installed remain in: Mod Organizer > Mods
All mods that you have previously downloaded remain in: Mod Organizer > Downloads
If you disable the mod folder from left panel, then that will also disable plugin from right panel. You could just choose option to disable all from MO2 and all your mods and plugins are disabled.
You can then cull what you do not want and reinstall what you want.
Or, you could just delete them all, which would clear them from Mods folder, but not from Downloads, unless you specifically ask MO2 to delete the downloaded archive as well.

Each profile can use isolated set of saves. That can be enabled from profile settings. Each will also use its's own skyrim.ini and skyrimprefs.ini files, which are also in profile folder.
My own tactic is to keep Default profile INI-files clean from extra edits, once I am sure they are working as I want. That way you can use Default profile as clean main profile that you can copy over for new profiles, without the need of redoing possibly required changes to INI-files.
Every profile also has it's own modlist.txt file and loadorder.txt file.
Only tool that doesn't like this setup is FNIS. That is not actually a problem. It works with MO2 and profiles, but I would recommend just rerunning FNIS every time you swap between profiles. Other profile specific patches (xEditMerged, Bashed Patc etc.) seem to remain as they were, as far as load order weren't changed - in which case you would need to recreate them anyway, with any mod manager.
Slight problem here is that mods remain in left panel. If you install a lot of mods to one profile and use only few in first one, you still see disabled mods in MO2 left panel. Do not delete them, if you keep using them with another profile.
MO2 GUI has option to only show files that are enabled for that profile. Also, left side of left hand panel has full category editor view, where you can click things on/off as you wish.
Only reason to create a clean reinstall for Skyrim would be if you have third party files in Data folder that you can not clear out. Otherwise MO2 uses virtual Data folder for each profile. Nothing goes in there. As much as game knows, there is nothing in Data while MO2 isn't running. Any profile that is running is considered as the current content of Data folder, even when they only appear in MO2.
Game does not know that MO2 exists. It only reads that there is content in Data when it is being run through MO2, so swapping between profiles does not interfere with other profiles or game files in any way.
Otherwise load order specific dynamic patch and content folders should have their own folders per profile.
For example in Default you could have:
Output BodySlide
Output xEditMerged
Output Bashed Patch
Output FNIS
Output DynDOLOD
If you have another profile called "Wizard" and you are not making changes to BodySlide and DynDOLOD then you could use something like following concept:
Output BodySlide (Same folder than above)
Output xEditMerged Wizard
Output Bashed Patch Wizard
Output FNIS Wizard
Output DynDOLOD (Same folder than above)
That will slightly grow the amount of mod folders in left panel view, which is why I recommended getting familiar with category editor.
That is also the only tedious part. Of course only folders that are active for any profile are visible to that profile, when you have that setting on. This shouldn't cause any problems. It is just something to keep in mind.
If you swap between profiles extremely rarely, then you could just use same Output folders, doing quick run with tools before you move to play with another profile.
