The way permissions are handled in those Windows folders can make running software like FNIS simply a pain in the ass as it'll throw up errors. But generally your best bet would've been installing everything far away from those stock folders and instead in your own folders, for example D:\Steam or D:\Modding\Vortex.
Another solution would be disabling Windows' Real Time Protection function temporarily for duration of running FNIS and any other apps whenever you encounter a error.
