No, don't uninstall any mod, mid playthrough. You've already had the note, the location data for the velothi mountain tunnels is already there and there's an NPC corpse. There's still data baked into the save.
If you go back to a prior save, just don't interact anymore with clockwork. Uninstall it only when you're ready to start a new game.
As for clockwork itself, you've got 2 more quests to do before the travel machine is available to use. About 1 to 2 hours depending on how well you know Nurndural.
