Next, two comments.
First, Noble Skyrim is a texture-only mod (doesn't contain a plugin file), which means it will not appear in your Right Pane (Plugins) in mod organizer. So there is no problem there.
Second, Noble's Riverwood textures are fairly subtle but you can test if they are in the game fairly easily. Uncheck Noble and your SMIM-Noble patch, load your Riverwood save. Take a few screenshots. Exit. Reactivate (check) your Noble and your SMIM-Noble patch. Reload your Riverwood save, take the same series of screenshots. If a side-by-side comparison shows absolutely no changes, redownload and reinstall those mods.

Answering your first question: that warning is about how there are files in my Overwrite mod directory, aka nothing "major"
