Case of the missing Standing Stones-solved
So I've started my first play through of SE after many hours in Oldrim. Established a moderate load order of 122 mods, sorted with Loot and no errors or warnings. On my way to Riverwood I found that the Standing Stones were missing. See screen shot #1:

So going back through my mods, I discovered that this mod: Character Creation Overhaul caused a conflict, making Standing Stones disappear.

There was no reference to this conflict on the mod page, until I dug around in the posts & bugs section. There I found that several players had this issue of disappearing Stones.

So I uninstalled & deleted it, re-ran Loot, started a new game (since it was so early in the game) and now the Standing Stones are back. See screen shot #2:

I am fairly certain I used that one without issue. At the beginning, when asked about making birthsigns permanent, did you say yes?

I said no (probably a mistake), because it said I could read the book later. Unfortunately, that book turned out to be blank, so I had no way to access the perks. Could be that was the issue.

The book should cause a popup to appear. If it does not, you may have a mod conflicting with mods that create menu popups.

Whatever mod is causing that conflict might also conflict with trying to use skyui to access the mcm menus, which have far more tuning options for most mods than the provided popups.

A actually, you have skyui correct? There should be menu controls for cco and some other mods in your esc menus.

I am using SkyUI, and my mods that utilize the MCM are displayed. Most are fully functional within the MCM, a couple have the (?) before the entry, so I'm assuming that means that they aren't fully configurable within MCM.

At this point I've moved on with a load order that no longer has Character Creation Overhaul. Like you said it may have been a conflict with another mod. If it was, it didn't register in Loot, nor could I find any known conflicts on any of the mod pages of the mods I'm using.

There are references from other players on the mods page in the posts & bugs sections that have the missing Stones issues, but no known fix that I saw. Thanks for replying.

Thanks for posting this... I setup a new game myself and ran into the exact same issue. Just removed the character creator and stones are back. You are a lifesaver.

You're welcome. This happened on my last modded game, and really bugged me. I'm in the process now of modding a new game, and a lot of the mods seem more complete now, including SkyUI, while others seem somewhat abondoned, or at least not updated for a couple of years.

For those who like cco but want standing stones. Just disable the plugin called
"CCO - Permanent Birthsigns.esp".

Dude ty so much. I ran into the same issue as well and managed to solve it thanks to you. It would take me an eternity to find the issue by myself since I'm currently running 371 active mods xD

Hey, no problem. That was a couple modded playthroughs ago for me (currently working on a mods for a new run). I usually try to post solutions like that if I can actually verify them, as I know how time consuming and often frustrating tracking down a conflict can be.
