that being said, according to all notes on nexus we should not put her under a follower control mod, she really does not need it but something tells me you feel a special need to do it.
Edit: but when I did let AFT manage her AFT did not mess with her blue eyes.
I would suggest you try going back to a save where she was not under the control of a follower mod if that's possible.

other than that and her necromancy (they have no necromancy mod for that tho) she's good to go. ok maybe a little whiney. I use her alot lately tho.
Dude same here, I've never been a huge fan of follower mods, but have with my comeback to skyrim taking an interest in them. I have the new pandorable's Serana along with AFT and it works fine UNTIL you enter Seranas's aft settings. Thats when her eyes change. Did you find a good solution?
