Seemed to work for a while but then had the same issues, the only decent house mod out there where the author had the vision to give you an option with mannequins is Riverside Lodge, you can turn them on/off.
Now i avoid player homes with mannequins like the plague, because in the end its a real irksome issue for me and as i like to collect gear and stuff, i just can't handle it.
Or, an actual solution (it works for me), interact with the moving mannequin (either it or the base where it stands) and put an armor on it and it should reset permanently, even if you take it back.
not sure the vanilla mannequins, but i used the disable command on a mannequin from a house mod and it disabled it just fine. Just make sure you click the actual mannequin. Clicking stuff with the command console open is really clunky. That was before i found that putting armor on a moving mannequin fixed it.
i missed this response before posting mine. That is correct, this does work.
I've never had this happen myself, though I think taking an item from them will set them back where they're supposed to be. You'll have to click on their stand though, not the walking mannequin itself.

kidding... as stated it's a common problem with the only real fix being to edit nav mesh islands around the stands ... you'll get used to it.

Anyway, the moving mannequins always amuse me, since it just makes an otherwise boring part of the landscape worth a gander. I also like when the skeletons' heads in Fallout 4 sometimes will follow you if you bump them in just the right way. That one speak-easy in Concord with the three on the couch and chair, you take one's cigar and it turns very slowly to look at you. Probably just coincidence, but still ...
Weeping Angels *shudder* The only way they'd have been creepier is if they'd been little cherubim instead ... adorable when still *blink* and then they're not. Kinda like real little kids, actually.
