The hidden merchant chests in Solitude, Dawnstar or Markarth.

Doesn't dropping a filled one on the ground empty it?

Start doing "Dawguard" if you haven't already. I got a bunch of black soul gems (empty or full) by playing thru that side story.

Also a nice list of locations for black soul gems - link[elderscrolls.wikia.com].

The respawning Necromancer who necromances at the Ritual Stone, east of Whiterun, is often a good bet. This Necro can be sniped with a bow from the slopes, on the south side of the road, near the standing stone. I think the respawning magic user who hangs out to the north of Lakeview Manor is also a Necromancer. Snipe from the high ground around the manor site.

Enthir at the College of Winterhold or Fallion in Morthal. Both stock black soul gems.
