nexus mods vs ingame mod menu ?
is there a difference between using the nexus site and just using the ingame mods menu ?

Yes, Nexus has many, many more mods.

Also Vortex automaticaly uses the LOOT system each time you add a mod to sort it.
It will auto run Finis too for the animations if you have it checked to do so.

The mods that exist on both will typically be the exact same (they may forget to update one or the other though), but as has already been pointed out nexus has far more mods, and many of those are high quality nexus exclusives, while the in game mod manager tends to only have comparatively few, lower quality mods as its exclusives. Nexus also has a search feature that doesn't make you want to rip your hair out unlike the in game one (which often won't return a mod even if it is an exact match for what you typed).

Pair downloading mods from nexus with a mod manager of your choice for a far better modding experience than you could ever hope to achieve using the in-game menu. MO2 (mod organizer 2) or Vortex are the best of your options as far as mod managers go. NMM (nexus mod manager), is a common one you will also hear about due to it being one of the old ones that use to be popular, but avoid it as it is out of date and the creator himself has said to use vortex instead and that he will not be updating NMM anymore.

Also unless I missed something, if a mod author removes a mod from steam it gets removed from yer game, nexus doesn’t... plus you can keep a copy as backup in case you redo your pc / game

I've heard on consoles it is (was?) actually worse than that. If someone removes a mod you have downloaded you lose the ability to interact with it (enable/disable, move around in load order), or even delete it, making the only way to get rid of it to erase your entire modding data block.
