As for the rest, do a CLEAN INSTALL using the guides to ensure you completely nuke your game folders to make sure you don't have a stray file messing things up.
What you NEED to do before ANY meaningful troubleshooting can even begin is delete your game through Steam, THEN manually delete any leftover files and folders that Steam missed, including the ones in your documents folders.
Only after you've wiped every last trace if Skyrim from your computer can you reinstall it through Steam, reclean your Masters and install the Unofficial Patch (and ONLY the Unofficial Patch).
Only then can we even hope to wade through whatever issues that may remain, although I suspect that if you do everything I just told you your game will work like a charm. (You may have to limit your fps using V-sync of course.)
Also, I am little confused, just play without any mods, patches or SKSE64 and check if crash happens. Also also, cap your fps to 60 like others mentioned(going over 60fps causes various glitches in game).
