Should I start the Battle for Whiterun ?
Does this affect other quests like the Companion quest line and other independent quests ? Should I delay this quest to endgame or there is no harm doing it now ?

If I remember correctly it may mess with some ... I recommend doing this last, mainly because it reshuffles the Jarles the one in Winterhold disappears completely (then you can never be thane there).

I am already Thane there and bought a house. Also did the quest with Balgruuf's son. And he is not giving any further quests, except the radiant bandit raids. So maybe safe now ?

One potential problem I anticipate is that the Companions might fight for Balgruuf, like house Battle-Mane side with him. I am leader of the Companions though so they should stay out of it.

Not sure, one of the Houses in Whiterun sides with the Empire and I am with Ulfric.

Whiterun is fine, it's everywhere else that screws up. Just make hard saves after and before every major battle. Particularly if you're fighting for the Stormcloaks.

I will delay it then. Because Markarth and Riften are unexplored yet. Let me first became Thane of these two towns and exaust the quests there, then will proceed with liberation.

Yeah, I typically do the Civil War quests in the end. They're pretty bad, and only worth doing for achievements. Though the Special Edition Civil War quests are a bit better, with higher active NPC counts. It Almost feels like a minor skirmish. But when you've played games like Mount and Blade, almost ten years ago now, before Skyrim even came out actually, it kinda... doesn't hold up lol.
