The only way this would be changed is through a mod.
To post your load order, just click on the 3 verticle dots in the upper right corner of LOOT screen, click on copy load order from the drop-down menu, and then paste into the thread's reply box by right clicking mouse.
You can only put stuff in chests and wardrobes and nightstands and end tables you build in the house. Not barrels.
In order to get a bard, a cell has to be marked as public access. Hearthfire homes have an option for a bard, hence, they get the public flag. That means anyone in the game can enter your home. If you have modded NPCs who like to do a little B&E, then yes, your stuff got horked.

All containers in the house are safe.
Also, while the player homes are marked as public, they are also marked as follows:

Hence, anyone CANNOT enter a player home - just the player and his/her retinue, active followers, or the courier.
Honeyside was wrongly tagged as an inn - this was corrected in the Update, then the correction was undone by mistake in the DLC. It was fixed - again - in the Unofficial Patch.

Good old Ralen Hlaalo, your death shall not be in vain. Of course, I usually stick to the entrance on the upper balcony, so I don't need to worry about anybody seeing me picking the lock/casting Open on the front door.
