Brynjolf won't make me the leader of the Thieves Guild.
So I have done the main thieves guild questline, Mercer is dead and the key is back with Nocturnal.
I have done 5 jobs each in Solitude, Markarth, Whiterun and Windhelm, along with their special quests (so I have the 4 shops).
I have done the quest to take Moon Sugar to the Khajiit caravan.
I have even got all the trophies that you can sell to Delvin.

But Brynjolf refuses to let me become guildmaster, the only option there is when I talk to him is "How's the guild doing?"

I have tried:
-Talking to everyone in the guild until they have no speech option left (Including karliah at Nightingale Hall)
-Wearing my full thieves guild armor
-Talking to Brynjolf by the ladder and then leaving so he comes outside with me.
-Killing a guild member then paying the reparations.
-Waiting 24 hours
-Leaving and going to another hold then coming back.
-Disabling mods (I know that's a bad idea, but it was worth a shot)
But nothing has worked.

From what I have seen online, usually he won't talk to people at all, which makes me think that since I have an option, he has made himself the guildmaster (he is wearing the armor).
But I accepted the offer to be guildmaster and let them finish talking back when I became a nightingale.

I know it can't be due to any other quest because the only things I have left to do is Dawnguard and Dragonborn, I have done everything else in the game (except getting a few words of power).
I really need to become guildmaster for the achievement.

If you have already completed the Main Quest, this is a known bug. See the Bugs section - http://en.uesp.net/wiki/Skyrim:Under_New_Management

Viva la revolucion!

On a more serious note, I was about to make the same point as smr; see http://elderscrolls.wikia.com/wiki/Under_New_Management

I have already seen that and tried those solutions.

However, I hadn't tried the console commands, which I just did but the quest is not starting.
Neither setStage TGLeadership 0 or 10 is working

I seriously think Brynjolf is guildmaster, is there any way to stop him being guildmaster?

From your previous posts in other discussions, you have been using a lot of console commands and said you had no problem with that - right there may be your problem. Unfortunately for you, by doing so it would appear you have broken your game. Console is a developer's tool - not a game play aid. You will most likely have to start a new game - there is nothing further that we can do to help.

I have only used the console to spawn items like a clay or ingots, nothing related to messing with people or quests (except for my attempts to get this to work).

My apologies then - I misunderstood, Unfortunately, if you have tried all the solutions in the bug section, I am at a loss. You've done all the various quests and things required, I take it?

What stage of the quest does it say you are at - use getstage TGLeadership command

That would indicate that is has not started. And you have done all the prerequisites as outlined in the walkthrough? And you have checked the other wiki pages to make sure that you have completed everything? Because, I hate to say it, but at this point I have nothing. If everything was done and it was the usual bugginess, the setstage commands should work., or one of the other listed solutions. (That is one reason I made the comment regarding console commands - a lot of people break their game that way. Add item though is relatively safe - unless you are adding a quest specific item - that's a no go and will not register as a quest step completed - thus breaking that quest)
