My first hunch would be any of the Race mods, particularly those that add new races (Yakuza race. Really? No such thing, but whatevr). They may not have complete vampire functionality, or there might be a conflict with another mod, especially if they use loose files.
And yes I do have two custom race mods, but this was working fine before and I still had those mods when it was working. So there for I don't think the problem is the custom races. I don't really have any other mods that inhance or add races. When I did end up trying to varify my game files it checked out fine, but then I uninstalled it since I was not really sure what else I could I am now getting an error saying that files are locked.
You did, the only clean way to remove mods is to start a new character. Switching them out like you have can lead to issues as they leave traces behind.

The safest way to ensure a mod is completely removed is to delete all the loose folders in your Data folder and let Steam put everything back in that's supposed to be there, then reinstall all your mods. This gets rid of loose files, including those which may have replaced vanilla files. It's 3 steps short of a total uninstall/clean install process (deleting plugins.txt and your savegames and your SkyrimSE folder), but at least you save that much time.
If you've extracted any BSAs, you'll have to re-extract them, although that could trigger the same problem.
Since the issue happens when you transform into a vampire, there's an issue with either the script(s) that govern that, or the meshes and textures related to the change, and/or the script(s) that govern the Faction change and NPC relationships. I'm pretty sure that's a Quest of its own, with attached scripts.
Have any of your race mods been updated by Nexus Mod Mangler? It could be an issue with newer versions.
Wish you would of came around sooner with the help I needed, if I knew what was causing the issue at least I could of eliminated the mods that effect those things until possibly fixing it.
