If you aren't using mod drop try opening Skyrim through Steam first, SKSE second, and rerun FNIS.
And I am not using an illegal version/pirated version of Skyrim SE. I paid my 40€ to Todd.
What mod manager are you using? You need to run FNIS through the mod manager, not just run it separate.
When you installed Skyrim, did you run it once to setup the ini files, then start a new game and make it at least to the point you have control of your character? This is generally a good idea to make sure the vanilla install isn't glitched. It's required to at least start Skyrim once and get to the main menu to get the ini file for many mods as well.
I am using the most recent version of Nexus Mod Manager, and for your last, I haven't had any plans on modding until I discovered the mods. So I never knew of it.

Install paths. Did you move your Skyrim directory? Also, does it work with other mods installed when you run it?

And, no. I haven't touched the install paths at all. Unless C:\Program Files (x86)\Steam\steamapps\common\Skyrim Special Edition is wrong, I don't know what could be wrong
You might try deleting FNIS and redownloading/installing it. It looks like it's not detecting anything related to Special Edition. Also verify the integrity of your SSE files to make sure everything is okay.
