You should also look in the "Settings" section and have these settings enabled:
Deploy Mods when enabled
Install Mods when downloaded
Enable Mods when installed
This will insure your mods are properly installed and enabled when downloaded (at least until you become more familiar with modding).
I would try the recommended fix, but do not appear to have plug-ins button. All my mods appear under the Mods tab. Please advise and educate me if able. I am frustrated with this not working as before on the original game play. And I desperately need Amazing Follower Tweaks working to enjoy this further. ha. Gratitude.
1. When you initially installed Skyrim SE, did you first press the Play button to allow for the INI files to be generated?
2. You say you're using the SKSE_Loader,exe to access the game. Does the game appear to load? Are you able to load a new character or access the character creation?
3. When looking at the mods listed in Vortex, what color are the buttons? If they are blue - the mod isn't installed yet. If they are grey - the plugin hasn't been loaded. If they are green - the mod is installed and the plugin should be loaded.
1. YES. In fact I installed. I initially played game up through locating Riverwood, and saved several times along the way.
2. YES. I have tried to launch each way possible A) SkyrimSE.exe, B) SkyrimSELauncher.exe, C) skse64_loader.exe (preferred) but all would seem to want to launch from STEAM Online.
I have also launched from D) Vortex and it went straight to game load - no problem. I also attempted to load from E) Vortex / SkyrimSE (those ... dots) / Open / Game Folder / right click skse64_loader.exe / run administrator - and that works too (taking me straight to the game load (and not through STEAM Online).
I did verify ~ getskseversion as 2.2.3 release idx 69 (if I wrote that down right)>
Funny thing is I know something is wrong, 'cause if I try to access showracemenu i get a hard crash. Otherwise, I can check inventory, add item, or delete items as normal.
3. YES. I have verified all mods selected are green, and no unresolved conflicts. It appears CBBE is loaded, but not with physics. And not able to get Amazing Followers or Convenient Horses (common mods) to respond. I did try logging into the MOD tab via in-game menu but see that only (3) had check marks, with NO descriptions, or any way to interact, select, deselect, or otherwise. etc. Other times it says I am not logged in and/or needs my email.
That is all strange to me, as before MCM menus did not need to log onto cloud or wherever. Truthfully, I would prefer not to load to cloud, and/or have game dependent on such. Just me because I have poor connectivity at my (rural) home.
Anyway, that's about the gest of it... I sure hope there is a simple click like for the last guy, but feels not so. Let me know your thoughts. I have not yet sent a load log to SKSE because it appears to be working, just can not see anything (mods) running properly.

As for the initial SKSE issues when you noticed Steam reacting, Steam must be running first before you use SKSE_Loader.exe (whether from a desktop icon or through Vortex it doesn't matter). When you go straight to SKSE without opening Steam, it will force-open and run the game in vanilla which causes a bunch of issues (weird text, no mods, or crashes).
Ignore the in-game mods selection since you are using Nexus (or AFKmods) and Vortex as a mod manager.

Have you downloaded the latest version of LOOT and ran that? It can be used for sorting plugin load orders, but this is already packaged with Vortex. What it does that is useful is notify you if there are any missing patches. Also, the top summary will indicate if there are any errors. The goal is to have no errors reported. Don't worry about the main files and DLC's being 'dirty.' It is best to leave these alone.
For the CBBE physics, make sure you are using the updated FSMP - Faster HDT SMP (link) - https://www.nexusmods.com/skyrimspecialedition/mods/57339
This is more stable then the original HDT-SMP.
Amazing Followers Tweaks (AFT) is a mod I used since Skyrim LE. However, it has increasingly become more unstable. I have since switched to Nether's Follower Framework (NFF). There was a bit of a learning curve with it, but now I love it. You should give it a try. Be patient with it. It is very good at what it does and will take a moment to get used to.
Convenient Horses (CH) and AFT have compatibility issues. This is noted on the CH mod page - "Amazing Follower Tweaks: There have been few issues here and there and most of them have been prevented. It is important to have horse features disabled in AFT along with follower teleport on weapon draw setting."
Do note that NFF has a setting to switch Mount Support in NFF to Riding Support Only OR disable horse on a per-follower basis (within the MCM). This will allow it to play well with CH. Additionally, if you use followers with their own follower structure (Sofia, Inigo, lucien, etc.) it is best to never manage them with NFF. As a side point, I wait until after Dawnguard is finished before I change Serana to be managed by NFF.
I will try running Steam first, before clicking to run SKSE from desktop file. Perhaps that is why I appear to be loading the vanilla with some text errors under console commands ~..
Which is confusing to me, cause from desktop was how I launched Skyrim FE before going to VR / Oculus (which required Steam to be running first).
I appreciate the clarification; I was unaware of the AF and CH had unstable mod issues. I suppose the game is smarter than I am, and thus not allowing me to mess it up further. I can uninstall those as they are not working anyway.
I've used Loot before with old style NMM, but have not since using Vortex. I will check that out, but am also updating mods as I go in Vortex with new downloads too, to prevent any missing updates.
Very much appreciate the links for Faster HDT-SMP. I will go with the 'Recommended Version'. Looking forward to the more immersive effect.
Also appreciate the Cleaning Mod (what a great idea); , and NFF. I will certainly check that out. (I can't tell you how many times I wished I had a 'hot key' to keep Lydia from charging ahead to slaughter every wolf or mud crab). Now looks like I will. ha
I may not get to load these up today, but hope to follow-up with you and let you know how it all goes. Appreciate your knowledge and contribution to my gaming experience.
