Always Nexus. with Beth net and the old skyrim using Steam workshop, updates were forced. And if a mod got updated and another that it relies on (or relies on it) wasn't, it would sometimes bugger your game. You can update when you want to with Nexus.
Plus, the mod authors are quicker to respond when you report a bug (as long as you didn't "Your Mod ********* my game").

It depends on how you play. If you only want a few simple mods then Bethesda will be fine. If you want lots of game-changing complex mods then you will need Nexus and their modding utilities. SKSE64 is on the way, by the way (needed for some of those complex mods).

I have like 40ish mods through the Bethesda in game downloader and haven't experienced any issues.

I'm sure Nexus is great but I can't be bothered when the in game mod manager works fine.

Don't listen to the idiots above this thread, Bugthesda if you want speed and simplicity, Nexus if you want naked people and big overhaul mods.

Neither. Manually install everything, so you know what it is, using a third party mod utility to apply texture or mesh changes from the zipped file.

You know people decided it was too much of a chore back in Morrowind and the early days of Oblivion which is the reason they made OBMM and the Morrowind one(I forgot the name been too long)[Mainly because one slip-up would make you re-install everything AGAIN]

Anyway if you want a better control over your mods i would say Nexus.

That said since Tanin (Author of Mod Organizer) is the lead of the Nexus team now i think the new mod manager will be much better, of-course until we test it we wont know.

I vote for Nexus, mainly because modders care so much to fix/solve any issues asap
when notified politely. I would suggest if you do try nexus read up a lil on their tip/advice on load order etc and carefully pick mods. Most mods i've used from there had great info on how to avoid conflicts that could interfere with game. Since bethesda is bethesda after all.

Shouldn't have to re-install anything if it's not working, usually that means it was installed wrong in the first place.
My point was that if something goes wrong they will know why then. As it is now they will show up on forums and say something like, "Nexus/Bethesda not working". Using a mod manager is fine, people knowing the file structure and what everything does helps with troubleshooting.

I use NMM since its quicker for me to make gameplay tweaks and enable/disable different version tweaks in my own esp files.

Bethesda does games.
Nexus handles mods.
Nexus for aquisition no matter how you install it.

Have some mod isntalled via nexus and other in the bathesda mod section

Doesn't matter, use NMM as manager its plugin page will show mods from both sources as they are in your game. Note - can't have the same mod from both sources, only one.
Use LOOT and it sorts load order regardless of which mod manager but NMM plugin page has better usage if needed for manually adjustamenting the listing. (Will also show in different colour writing if something is amiss.)

Not True. When Manually Installing the order you install the Mods is vitally important. You can do every step exactly right but if you do the steps in the wrong order it has a good chance of messing up your game.
