What could have happened to make those textures go missing? Or were they never there to begin with? Perhaps I only just noticed them because the enb colors the fall trees so beautifully.

dyndolod should be able to fix the issue. even if you dont have a direct tree mod, you may have something that overwrote a path somehow. a texture pack specifically for those tree should be able to re-write those for you. combine a texture pack and dyndolod and you should get a nice, smooth transition in tree quality. You can't make as silk purse out of a sow's ear as the expression goes. DynDOLOD can't fix what isn't there. Those vanilla LOD files will always look that bad until they are replaced.
Have a look at a few of the tree mods. Those trees will be fixed by Realistic Aspen Trees

3DTrees uses different tree meshes and some of them like the aspen are digital scans of real trees. There is a bit of patching involved with this mod, but the trees look great. Either way I would probably recommend creating a LODGen with xEdit at the very least, but DynDOLOD would be preferred.

Arthmoor has been busy again, MO2 tells me another handful of village mods are updated.
Also updated a few that were definitely only textures.
But -- loaded the most recent save and got the achievements are disabled warning.
Mind, I don't care about achievements at all but I do have SSE Engine fixes loaded and this message tells me that clearly something is conflicting with it.
Probably. I'll try a fresh start, I have only about 10 hours on this save so I don't feel too badly about it. I hope that fixes it, I'm not looking forward to spending time this weekend troubleshooting when I'd rather be playing.
[update] That appears to have done the trick. At least, saving in and loading in the abandoned prison doesn't trigger the message. Now to go through the MCM thing and get out of there to really confirm.

Same here. Dont like that feature in the game at all.
