So that sounds like a hardware issue, but it's just weird that I only see any problems when trying to do something with Skyrim.
It sounds like your computer went into hibernation or sleep mode.
As far as the original problem...
To fix the long load times do the following...
Find the folder with all of your game saves.
Delete all but the last 10 or so.
In Steam DISABLE syncronizing to the cloud.
Download and install "Skyrim Tools SE" from the Nexus.
Run "resaver.exe" and load up your last game.
Hit all of the cleaning options, then hit "save" to save your game overwritting the existing file.
Load up and continue your now quickly loading game.
