He joins the opposite side you do, the battle of whiterun is neccisary in the core game. If you join the Imperials he will join the Stormcloaks.
Mods CAN work on current saves. Though a lot of the time they interfere and it's almost always best to start with a new save file.
No, he gets pissed off at you for turning traitor to him and Whiterun. He has a personal feud/disagreement with Ulfric and basically sides with the Imperials because he's forced to by Ulfric's aggressiveness. Either you bring Ulfric's axe to him, signalling that the time is coming for a decision, or you are an agent of the Empire and prove that Ulfric is getting ready to invade. Both force Balgruuf's hand.
well someone has to be jarl under empire rule ... you can't expect vignar to be the empire Jarl.
