Not that it affects me, but im hoping it's a bug that will be fixed for others.
It retcons the whole "he" thing pretty well too.
You can reveal that you were a girl all along later.
Some exceptions do exist, however. After encountering the Raisins™ girls in the alleyway and defeating them in battle, a scene will play where they will flank you again with Big Mean Motherhubbard Rebecca, which is cut short because they've been malware-hacked by Wendy, who knows you were a girl since the start of Stick of Truth (Cartman's been writing your whole plot that entire game). If this is true, then that says a lot about what happened in the prequel, but this is just my input based on what I've watched.
