Water Buffalo: I'm pretty sure it is a water buffalo, as they can be found in India. Alternatively, they may be gaur? I'll need to play the game again to check.
Antelope: I can't fully remember what the antelope in Shelter 3 exactly looked like, so I currently can't confirm this, but from I do recall I think they may be blackbuck. The curly horns definitely match.
Deer: Comparing their size (to the elephants) and habitat range, I'm pretty sure they're barasingha. They might also potentially be sambar deer, or less likely, chital.

Thank you, those pictures were super helpful! I can definitely confirm the antelope to be blackbuck now, the side by side comparison is pretty much identical. Additionally, now I can see the horns, the water buffalo are definitely water buffalo- gaur horns are too small and vertical to match.
The smaller waterbird picture is unfortunately a little too small/blurry for me to properly identify- I've done a bunch of googling but I can't find any matches so far. However, the long legs make it clear they're some kind of stork or heron.
The gull has the same problem as the waterbird picture, and other than the tail shape there's not much to go on. I'm guessing it was in the coast area by the "gull" label? If so, gull is probably the best guess. If it was further inland, it might be some kind of swift if it was small?
My most confident guess is the large waterbird- I'm 99% sure it's a black necked stork from the colouring and pink legs. (Not to be confused with the black necked crane.)
The little yellow bird is a tougher one- there's not many birds that are completely yellow all over. My best guess for this is a yellow-browed bulbul; so far that's the closest fit I've found. (It could also be an Indian ringneck parrot, but this is unlikely: wild ones are typically green with their namesake black neck ring, and while I have found pictures of completely yellow ones they are probably captive-bred colour mutations.)
And finally, an easy one: the rabbit is likely an Indian hare.
Sometime after I posted the photos I looked up ''Hares in India'' and obviously the Indian Hare popped up, lol.
The waterbirds... Yeah, I assumed that they were some kind of Stork/Crane/Heron. But I still don't understand why M&D said vultures would be in Shelter 3 when I've yet to see any, the same goes for the bears. They might only be located in one area that I haven't explored yet, that's my best guess.
I don't mean to bug you about the ''Barasingha''... But do you that that's what they are? Also, I just wanted to thank you for helping me research on these animals.

Thanks for pointing this out. While they are native to the same areas as asian elephants and other species on this list, unfortunately they're currently super endangered and can only be found in a handful of their previous habitat ranges. This doesn't take them completely out of the game, but it does make it less likely that's what MaD were going for.
That leaves sambar deer and chital.
Sambar are a little more bulky than the deer in-game- the does do match up, so no problem there, but google "sambar deer stag" and you'll see that the stags have thick necks and kinda shaggy manes, unlike the stags you see when playing. They also have a darker colouration and longer tails, but the tails might be lowkey laziness on MaD's part as the models are identical to Shelter 2's deer.
Chital match up pretty well from the colouration, but are a bit smaller than sambar. Stags are only about 90cm tall at the shoulder, so I'm not sure if they match the height of the deer in-game?
