Dojo Mission bug/oversight
Most Dojo missions replace your weapons with wooden equivalents for the duration of the mission and otherwise limit what you can bring. This is fine unless you've chosen to primarily use and invest your skill points into the Tonfa as all of the dojo missions (except the Mystic Art mission for the Tonfas) simply do not give you Wooden Tonfas. They will give you wooden variants of all the other weapons, including Odachi, but not the Tonfa. This screams oversight more than anything.

So, yeah, if you're planning on using Tonfas as your main weapon, be prepared to not be able to use them for most Dojo Missions.

I think it's because Tonfa are actually new. They came out in the dlc before the final DLC so all the dojo missions were already done. chain and Sickle use the same Stat points if you want to use those as a substitute. Though without Blade Spin dojo missions can be kinda cancer as those Ai like to turtle hard.

The Odachi is also DLC that came out after the Dojo missions were "done" but it is included in many of them. Many of the missions in the main game have been updated with DLC enemies in some fashion. Seems they just forgot to go over the Dojo in the pass where they released the Tonfa.

it's also not like theres no wooden tonfas in the game...

you get them in the last dojo mission of the type as a reward

What I mean is they probably did overlook them. They are fairly new. When odachi came out it wasn't in the dojo on release iirc. Still had base selection. Infact Mystic arts was the only one i had Odachi in until they patched it. Maybe they flat out forgot to make sure Tonfas are selectable in dojo missions.
