But yeah, it won't ever be that much. For a tip on saving ammo for it, if you have the laser attachment mod, turn it on when you shoot; it does more damage once it locks-on, which only takes like .5-1 seconds.
Otherwise it can be a random enemy loot drop, so just gotta get lucky.
Sounds like you've probably just been using the Magnum way more than your other guns, or perhaps you've just gotten very unlucky on the later floors.
Really though, the answer is just "Balance your use of other guns." Ammo is very plentiful in this game, but not to the point where you can solely rely on one gun to do most of the work.
It sounds like you have WAY more shotgun ammo then you know what to do with, so I'd suggest using those up.
I generally kept 3 guns on me, and by the time I hit engineering, I would use whatever gun's ammo was the closest to hitting a second stack.
My loadout is: Sabre, Magnum, MKIII, Ion Pulse. All upgraded fully by this point.
