I solved the issue like this - I deleted everything that I had bought for Heroes 6 and Heroes 6 themselves from my account. After that I was able to buy the Complete Edition again

Yeah, I'm aware that this is the only workaround and I will make sure this is fed back - standalone content that can be purchased separately would be ideal in the future.

Start the (non complete edition) from Steam, then under the main menu "unlock content", find the "unlock" button where you can enter your "complete edition" key manually (no copy paste, have to type).
Just entering the key in the game should unlock the dynasty weapons bonus and all the fluff from the complete edition. You still have to fully buy the complete edition, but you can upgrade your existing game this way.
