Was there a secret prologue made? Animated shorts?
From the Kickstarter page:
"Pledge $100 or more

ACCESS TO A SPECIAL SUPPLEMENTAL PROLOGUE GAME. A super-secret prologue to Night In The Woods available only to backers, delivered ahead of the full game's release. All previous rewards included."
130 backers

Is this something other than Lost Constellation, and Longest Night?

Also:
"Pledge $35 or more

EARLY ACCESS TO NIGHT IN THE WOODS ANIMATED SHORTS. Throughout 2014 we will be producing several Night In The Woods mini-shorts, and you will see them long before anyone else! All previous rewards included."
277 backers

What kind of animated shorts were made?

These things were initially planned to be released before the game, but as development of the game ramped up it became clear they wouldn't have time to make them as they had to put all their focus on the game.

One of the animated shorts was made in 2014, it focused on Gregg & Angus and it was lovely.

Now that the game is out, the devs says that the production of the animated shorts will begin again in the coming months.

The special supplemental prologue game IS separate from Lost Constellation and Longest Night. The devs says that it will be released later in the year to respective backers, now that the game is out and they can work on it.

No. It's for backers only for now. Originally the idea was that backers would see all of these shorts ahead of release and then around release they would cut them together into a long trailer for the public. That obviously didn't happen, but I imagine something similar might occur, where the backers will see them as they are finished, and then once they are all finished, they'll put them together for the public.
