Where's the save file?

Steam-> userdata-> "your user id" ->"app id of your yugioh game"-> remote-> savegame.dat

You can find the app id of your game in the steam_appid textfile, located under: Steam\steamapps\common\Yu-Gi-Oh! Legacy of the Duelist

If you delete the savegame.dat and start your game it will tell you that the savegame is corrupt and ask you to create a new one. Click on yes and you can start a fresh game.
