I wouldn't be surprised if there were plans for Morgan to be just another character in the sequel and it was his/her whole plan to set up the simulation, since the in-game fictional simulation was his/her idea also. Possibly even an antagonist? The game flirts with that Quaid/Hauser thing from Total Recall constantly.

In the end you take either choice.
The facade fades. Neither choice mattered. or perhaps neither choice was known for the simulation you were put through. Turns out. You arent human you are a typhon but you were forced to feel human. forced to experience traumas and various amounts of pain boarding on life threatening experiences (as far as your aware). That would affect any human in a variety of ways. You might even lash out in anger.
In the end killing alex and the rest might be the most "human" response showing that implanting mirror neurons into the typhon that "you" are truly worked. That those neurons really made a difference. That you can feel empathy for others and emotions seemingly in general. But that you can also feel rage and hatred and especially empathy for your own kind and the gruesome experimentation alex performed on your kind day in day out. yourself included. as this was just another day of testing for alex yet another round of torture. Nothing to him. Everything to you. yet the start of all things new for you and the rest of the typhons

Tl'dr
Id say if there was a canon ending.
It would be a full empathy/save everyone playthrough ending with killing alex.
How. Very. Human.
Not the best or the happiest. But it does make "sense"
