After some trial and error I came to the conclusion that making Andrius the first playable character is just to give you a chance to make some points to spend on equipping the next.
I like to start with Joan, the Engineer. She can repair doors, most of which stay repaired over the 5 corruption levels. She can also repair the elevator in Moonworks to make life easier for Vijay, the security chap, when he comes to leave. I also have her set up his supplies in the mass driver container. She is the only one who can repair the Typhon Portal in Typheus labs, paving the way for Claire, the custodian/spy, to hack the workstation and access it. I also have her put a navigation cube in the functional escape pod for Andrius's departure.
Joan will cover, with the use of time-loop devices, the first two corruption levels. She leaves all of her left-over equipment in the security station near the shuttle, taking only one time-loop. Just before hitting the button to put her in the pilot's seat I trigger the time-loop - having hopefully almost reduced it back to the start of level 2.
Then the custodian gets her turn. She either leaves by the Typhon Portal or in an escape pod, depending on what the game requires. Either way she hacks the workstation. She also uses time-loops to keep the time close to the start of the second level.
Next is madame director Riley Yu. Pretty quick and simple as there's nothing been left alive by Joan in the second level, and all doors are open. Riley can let time run on a bit, but always leaves half to a quarter of level two still to go to give Vijay chance to collect up the resources left for him by the previous three. Oh yes. I put a bit extra in each of their load-outs - shotgun shells, null-wave grenades, typhon spores, time-loops - specifically for Vijay.
Vijay, once he has all of his neuromods, is the fastest character of them all. The best equipped for fighting. So I use him to enter level 3 and clear out the crater, then Moonworks, then Pytheus labs, then the crew quarters. Then he does exactly the same thing for level 4. When level 5 comes around he gets very busy and is extremely thankful for the extra kit the others brought in for him. Every so often in level 5 there is a sort of shudder, like there's been a small quake. At that moment a Nightmare has spawned somewhere. Vijay always goes to kill that after whatever section he's currently engaged in is completed. Vijay, with the help of time-loops, kills everything everywhere up to, and including, level 5. The only thing showing up then is the regular Nightmare spawn. It appears to spawn nearby, so I try to have the last one spawn in Moonworks, kill it in there, then have Vijay do his express train impression starting the mass driver and getting back down to ride it.
Andrius goes last, when there's little or nothing left alive to bother him. He can often be sent out with nothing more than the propulsion system and a disruptor pistol with a few hundred rounds for it. There is plenty of other kit left by Vijay - usually in a storage chest in Crater. But completing his story its best to dump any other weapons and just use the stun gun - killing a typhon after he's accessed his 'memory marker' can part his hair fatally. If he had any hair.
