Report a translation problem
I shouldn't need to bugger about with some random crapware to get a controller working. I'll get it working now and post my findings in the event it can help others. @Kit kat. Did the Steam controller software change/enable itself for you? If it did, did you change it using the cnf file?
Thanks for the replies. I was just venting at the headache Steam is sometimes. I love PC gaming. It trashes consoles but I see why people just go for the easy life and buy a console lol. So much simpler.

First run the game with the mouse and keys. Quit when you get the opportunity. This creates the game.cfg file in the next step.
Once the game closes, navigate to:
C:\Users\<yourUserName>\Saved Games\Arkane Studios\Prey
Choose the game.cfg file and openwith. Uncheck the box (always use this app to open .cfg files) and choose Notepad (or any text editor of preference).
If the line below has a 1 at the end. Change it to a zero.
i_useSteamController = 0
Save the file then right click it > properties > check the box at the bottom that says "read-only" and save it.
Second go to
Big picture mode (top right with two arrows diagonally apart - Near minimise). Once you're in big picture go to the game Prey in your library. Go to controller settings and change to "Force Off".
This solved the issue for me.

Well, instead of struggling to rediscover the same information for themselves, people could instead search for the information which is already documented and use that.
Better yet go ahead and leave a post saying those older threads helped you. That way the information is bumped back up to the top and is easier for people to find when they need it.
Making multiple threads about the same subject over the years just leads to fragmented information and makes it hard to actually find that information later on. Especially since one large thread with more information typically has much more weight in search engine algorithms than many small threads that people keep ignoring to instead post their own threads.
You'd have to ask a moderator about that. It'd be nice if someone stickied one of these threads so people can find it easily.
I've tried searching and tried a few different approaches to fix this, still no luck. Same issue.
Xbox One controller not working (or acts as a mouse but basically unusable), and mouse cursor not showing up.

To view the cfg file you first need to run the game with keys and mouse. then exit the game and it will appear in the location I posted above (I've updated my original post to reflect this change). After that you can find the game.cfg file in the location above. Then just follow the rest of the instructions. I wasn't aware of this when I first wrote this help guide because I assumed the file was just always there. Didn't know you had to run the game once for it to appear.
