Oh! The Dishonored Games! By the same studio that made Prey. All of the aforementioned games I group together because of the whole formula of "Give the player a vast, varied toolset and then present the player with many challanges, many of which are purely optional, and give each problem many solutions." There is an RPG coming out that is supposed to be along these lines..... it's a dungeon-crawling type and I can't remember the name but I'll post it if I remember it. I remember reading about it and they were talking about being able to burn through wood structures or glue things together and use physics properties to manipulate the environment.
JUST REMEMBERED! It's called Underworld Ascendant or something really close to that. Not sure if it fits in with the other games but from the little I read it seemed like it might be along the same lines.
I've personally had a really bad itch to replay the Deus Ex games (especially Mankind Divided.... Prague is such a great hub area and it's freaking huge). I got into online "discussions" with people who complained that Mankind Divided didn't have enough content but it was a solid 50 hours for me.... one common theme to all the games on the above list is that you probably COULD rush through and beat the game quickly but they are best played if you take the time to explore and really soak in the details and the world.
Oh, the Bioshock games MIGHT work for you but they are definately skewed more towards the action side of things. I thought they were all excellent games though (and Bioshock 2 was underrated quite a bit) and the world-building was great.

Underworld Ascendant is made by -more or less- the same guys that did the original UWs, and it's their effort to pay tribute and -try to- continue its heritage. So it's more like UW3 (same like Arx Fatalis back in the day), than SS3, or Prey and DE. Same genre, different setting,.atmosphere and mechanics.
Well, we should also look forward to the "real" SS3, the SS remake and of course 2077, which are brewing as we speak....
Also sort of like bioshock... But bioshock is kinda more casual and linear.
S.T.A.L.K.E.R. feels quite close to Prey, suprisingly more than Bioshock.
It may look like a completly different game, but equipment scarcity, inventory management, side quests, audio logs, difficulty, invulnerability of player and importance of quick saves etc.
This overall survival feel of the gameplay, feels much closer to Prey than most of other games (except SS2). Also Prey's poltergeist is a clear influence from S.T.A.L.K.E.R.'s poltergeist mutant and gravity-based anomalies.
Other than that, Bioshock, Portal, Half-Life 1 for similar theme/atmosphere.
Half-Life 1 and 2 for physic based combat/puzzles and trusty shotgun.
Due to the halloween sale, I picked up a bunch of the games listed here along with a few others. I had bioshock (never played it yet), and half life (beaten all there is) already. I picked up Alien: Isolation, Deus Ex, Metro 2033 and the system shock games. I put dishonored and S.T.A.L.K.E.R. on my wishlist.

It's less action/RPG and stronger on puzzle/horror than Prey
but other than that it's pretty much "spooky house" version of prey
Even main enemy (molded) look exactly like Typhons.
If you don't really care about the game being FPS and you just want a simple adventure puzzle game then I'd recommend Resident Evil 1 and 0 (both remasted on Steam), pretty solid adventure puzzle horror games. Although both games barely shares resemblance to prey, atleast the aspect of survival horror (inventory manegement, puzzles etc) feels some-what similar.
