Basically, don't try to think of this as a game where you can clear out everything. You can't.
Just worry about making sure you are keeping up with supplies and finding keys and codes to get around.
I think the game is better this way, personally. It's not very good feeling if you can just run around and empty station just because you killed all the aliens.
It varies. The point is you shouldn't be thinking in terms of "OK, good, I've cleared out this deck, now on to the next one," but rather "Man, this whole station is crawling with enemies, I should be careful."
But if you're not switching zones and not progressing through quests, new enemies won't appear.

I just celaned and entered a room, when apparently 2 newly spawend phantoms started roaming the hallway outside which made me glad, that i had not unlocked the all the doors of 'my' room before. I experience these spawnings as new puzzles to solve or challenges to overcome.
