I imagine that there's some sort of savegame editor that you could try to alter the variables for your romances, but it sounds as if you've long passed the point at which you could've chosen to end it and go for Leliana instead.
It has been some time since I last played Origins, so there might be another way. For now, try using one of the Feastday prank items on Morrigan to lower her approval enough to anger her and end the relationship.
There is also a mod i cant find the link to called Big Love where morrigan thinks you a guy no matter what gender and alistair things you are girl no matter. sometimes it works. sometimes it doesnt.
