If your first playthrough character still retains her appearance that is influenced by these very mods, this means the mods are fine, but your chargenmorphcfg.xml is the issue. Chargenmorphcfg.xml is responsible mainly to be able to display them on the character build screen. If the xml file is lacking mod related info to link it to the mod(s) assets, that would cause it to be unable to show them in the character build screen. Something had happened to cause this, with information provided on your end, it is hard to say what caused this suddenly.
Thankfully, there are three easy solutions to the issue to choose from:
Solution 1: Go to the CharGenMorph Compiler's folder, and copy then paste "chargenmorhpcfg.xml" into your override folder.
(Note: If no chargenmorphcfg.xml is found in solution 1. , proceed to solution 2. )
Solution 2: Go to the CharGenMorph Compiler's folder, open "backup" folder, open the most recent back up folder, copy then paste the chargenmorphcfg.xml files found in mod named folders into a new folder in your override folder, run CharGenMorph Compiler, and click "Compile conflicting chargenmorphcfg.xml files into singular XML file / Remove bad references". Once done, the separate new folder in your override folder should be empty, which can be deleted if empty. In your override folder, you should now see the newly created chargenmorphcfg.xml file from the compiler.
(Note: If no backups were made, proceed to solution 3. )
Solution 3: Simply download fresh copys of the mods, extract just the chargenmorphcfg.xml files into a separate new folder in your override folder, run CharGenMorph Compiler, and click "Compile conflicting chargenmorphcfg.xml files into singular XML file / Remove bad references". Once done, the separate new folder in your override folder should be empty, which can be deleted if empty. In your override folder, you should now see the newly created chargenmorphcfg.xml file from the compiler.
