The gist of it, as revealed in Lifecut, is that the original Kamui Uehara was killed 20 years ago and his personality was implanted into a bunch of children in the "Shelter Kids" program, with the intent of conditioning them to be obedient government agents upon activation.
The "Kamui" you see in Decoyman and Lifecut is the current Shelter Kid who the government has designated as "Kamui". As for how the Shelter Kid protocol worked it really depends on what angle you're looking at, both of these descriptions are more or less accurate and how much you believe in-universe superstition. They go into detail in the game about it of course.
