However the 2nd has more polish and is more user friendly. Many little details create a presentation that seems more enjoyable than the 1st.

I think that might be the deciding factor. If they are both pretty good and will both play on my netbook, I'll probably start with #2 since it has achievements and is currently cheaper.

I think that PQ2 did expand a bit on aspects of the game, and I remember PQ1 getting far too easy to kill everything at the endgame. They are not story related, so you can get either one and just jump in. I also like achievements.
I think that PQ is a great game to just open up and kill time, so if you want that "feature" I would get PQ1 for your portable. Otherwise I would ask which you like more, the dungeon crawling or the more classic RPG type of game (with PQ2 being the crawler, and PQ1 being "classic").
The thing I like best about Puzzle Quest 2 as compared to the original is the lack of straight-up cheater AI. More varied tile sets make "spam match-4 until you effing die" matches much much less common.
