You misunderstood. If you have 12/12 and put on +6 you get 16/12 and two of those bonus points your equipment gives you will go to waste. You can only go 4 points over the normal maximum.
If you have +6 to skills, and take your base level down from 12/12 to 10/12, then the full +6 will be applied and give you 16/12.
EDIT: This applies to a Shrine of Mastery, too. Even those can't put you more than 4 levels over max. Depending on much you want to rely on finding a shrine, this can play into strategy for things like pets and auras that can stay at a higher level even after the shrine has worn off.
