I know it affects weapon attacks, benefits pets(including traps), but does it affect skills/spells? For example does it help with runic mines or seal of fate?

Flat damage (ex : 35 cold damage) doesn't add to skills/spells, only to your weapons (or pets if it's written, or if it's an aura with a radius)
% damage (ex + 15% lightning damage) adds to your weapons and your skills/spells.
