Report a translation problem
This means one of two things (unless someone who knows more wants to jump in). Either the Pope just gives these missions to each side of a war pair randomly and they can coincidentally line up to be each side simultaneously, or HRE/Hungary had enough favor to get away with it. Do they have less favor now than you remember them having before, or some such?
Oh, and typically the Cease Hostilities mission is only meant for one person you're fighting, unless you get more than one mission at once. Are you sure you read it correctly? I don't wanna be rude, but you didn't specifiy who the mission you got was for so...
I got the mission for both Hungary and the Empire at the same time.. I haven't baited them anymore into fighitng easy targets and the Cease mission only goes on for 2 more turns now. I'm at 4 crosses and me attacking a city of those two factions gives me a warning that it'll result in excommunication.
What you said about losing favor might be true, cause I think the Empire was at max crosses a few turns ago and is standing at only 8 now, not too sure about Hungary.
Also, in the early game where Sicily got excommunicated for breaking the ceasefire, I remember them being at low favor with the Pope in the first place, so I guess getting excommunicated only happens when already at low favor to begin with.

Edit: I'll sacrifice some more men of mine and bait the Hungarians into fighting them, I'll check if they lose favor with the big man.
There are a few notes:
- Factions on good relations with the Pope may not necessarily be immediately told to cease hostilities.
- Read over the mission you're given; sometimes the penalty is only losing diplomatic standing with the Papal States, other times it's actually excommunication. When you go to attack an enemy force, it will tell you that "you will be excommunicated". Go back and check the mission you received to be sure. I think it's less than 4 or 5 crosses means you'll get the excommunication mission.
- I do believe that if the enemy has armies in YOUR territory, you are allowed to attack them even with the cease hostilities mission. Note that you do not own the ocean, so ANY naval engagement will get you in trouble.
- If you're taking settlements off them, you are the one being aggressive, hence you receive the mission. :P
If you're concerned about being excommunicated, train up an assassin and sit him around the Rome region... if the Pope dies, you are reconciled instantly. Because the Pope isn't generally an especially good general, a top-grade assassin wouldn't have too much trouble doing his business.

I'm playing as Venice. And yes, I'm the aggressor, taking settlement after settlement so it could be plausible I'm the only one told to stand down :D
This is regarding the RTS-part of the game, right? Afaik there's no way to ambush in the map screen, or is there?
You're tearing apart your enemies and you're surprised the Pope is calling you out on it? :P
If your army is sitting in some trees on the campaign map (and will be kneeling down if "hidden") and an enemy army passes next to it, there is a chance of ambushing the enemy. They don't get to prepare a defense in that case. The same happens to you if you come across any "hidden" armies in the trees as yours walk by.

to cut down on battles so i can get cities i will even bring 3 odd large armies to "push back" the enemy armies so i can get at thier city

But I have thought it would be cool to be able to break from the Church like during the Reformation. Sure, it'd mean you weren't the same religion as other Catholic rulers, but the Pope's voice would hold little sway over your lands anymore. It'd likely still be a pretty turbulent time as you crossed over, but thought it'd be a fun aspect to add to the game.
