How do I use spies?

As far as I recall, spies should be able to do assassinations and subversions, but I can't see such options, all I can do is reveal info about others' units and towns. Am I doing something wrong?

Assasinations are done by assasins in this game, a different agent type.

Yup. Spies and assasins are different units.
To recruit an assasin you need to upgrade the brothel to a tavern. Spies can spy civil settlements, armies, and even open up doors during a siege.

Assasins can assasin and carry out sabotage missions.
