The slot from pet stones is where you trade them for pet tokens. You might need to scroll down a bit in the list of tradable items/features.
You can get 2 for challenge points.
Let's see... One slot was unlocked by default at the start. One slot should be in the pet stones trade menu (and it'll disappear from there after you've bought it). Two slots are redeemed with challenge points (these are still visible in the list after purchase, although I can't see how much they had cost). Those plus the towers one account for five of the six slots. What's the one I'm forgetting? Was there one from the pet "challenge dungeons" as well? Gems tab, same place where you can get the alchemist capes. (If it was there, that one goes invisible after purchase.)

An unspecified number of gems, 300k pet stones, and 1k ChP are listed there as "all" the ways to unlock pet slots. (It might have been written before the 2nd one from ChP and the one from towers were added to the game? Although I think the 2nd one from ChP (which I think costs even more than the first one) isn't visible yet when the first one hasn't been purchased yet. And the one from towers is just plain beyond the scope of that guide anyway.)
