If I had to hazard a guess you may be trying to run a Child ROM without the required ROM chips from the parent and it will actually crash NRA:N.
A great way to tell if you have a Child ROM is to go to www.mamedb.com, look up your game and find the entry with that matches the filename of your ROM. You'll be able to see if it is a clone of a previous or later game revision.
In any case, Here's what I just did. I loaded up RetroArch, and plugged in the mame 2014 libretro core that you've got in your rom set up guide. I then went in and selected my "indytemp.zip" rom. This is for indiana jones and the temple of doom. When I run the mame2014 core and this indytemp rom, it runs just fine in the little display screen that RetroArch gives me. So, I set up a cabinet in NRA:Neon with the indytemp.zip rom, and selected the mame2014_libretro.dll as the emulator. When I go into the arcade and interact with the cabinet, I get an immediate crash to desktop, and the following error:
"Runtime Error!
Program: F:\Steam\steamapps\common\New Retro Acade Neon\NewRetroArcade\Binaries\Win64\newRetroArcade.exe
This application has requested the Runtime to terminate it in an unusual way.
Please contact the application's support team for more information"
this is the same way many of the roms I've tried to load behave.
Then there are Roms that don't crash the game out, but the cabinet just freezes there, displaying sort of a corrupted image but never loading the rom.
All the while, these roms run just fine outside of NRA in mame
any ideas?

If you look up the game on MAMEDB, you'll see down at the bottom that the atarisy1.zip is listed as a Parent. http://www.mamedb.com/game/indytemp
If you'll list the rest of the ROMs you're having trouble with, I'll glady see if you're missing any files.
thanks!! Hopefully now that I'm copying all of my support bios files into the right folder, I will have less trouble with the mame emulation.
My indytemp is workign now
thanks again!
